A. If you have a PDF Editor, (not just a reader) you can modify the PDF file directly.
If you do not have a PDF editor:
A PDF file is essentially a picture. If you only have minor changes to do, you can use a picture editor by pasting another picture over top of the existing one.

A. I am not sure if this can be changed for a PDF document, but you can change your personal Internet Explorer settings to always open up in a new window:

Tools > Internet Options > Advanced (tab) > Browsing (section) > Reuse windows for launching shortcuts (checkbox).

This is assuming that you are using Internet Explorer too, for other web browsers I am sure there are similar options.
